On a mission, it puts me as the supreme commander in high command, in control of all groups. Why?

Check you're synchronizing the commander modules with the subordinate ones, rather than grouping. If you're commander module isn't synced to a subordinate module, which isn't in turn synced to other units, you'll command all units on your side by default. You can sync a single subordinate module to multiple units:
